In 1999, the group release their third album "If I Left The Zoo" which was produced by Dennis Herring. The album went gold and won them a second Grammy.

In 2003, the band retreating back to their folksier sound and released a double-disc titled Furthermore: From the Studio, From the Stage featuring an acoustic disc and a live disc. It consisted of remaking The Eleventh Hour songs, rearranged fan favorites, two b-sides from The Eleventh Hour, and a cover of Adam Again's "Dig" (a tribute to Gene Eugene). The live disc featured a sampling of hits from the band's career.

In 2001 the group received Honorary Degrees at Greenville College.

Around Christmas 1995, the band released a Christmas EP titled Little Drummer Boy.

Jars of Clay toured with other Christian groups/artists such as PFR and Michael W. Smith.

With their success with the first album and the song "Flood" Silvertone, Essential's parent company, promoted them and their song became one of the biggest mainstream hits ever from a Christian band.

Second guitarist Matt Bronlewee decided to leave the band to finish his education and spend more time with his fiancee.

Their song Frail, their first self-release demo, was a title track written by Steve Mason to use as an audition track for a scholarship to Greenville College. The submission was a success.

Before they became a band, the group wanted to play music for fun instead of doing this as an actual music career (more like a "dormitory acoustic group").

The band's name was based from the New International Version's translation of 2 Corinthians 4:7.

The band had no permanent bassist or drummer for their live performances. The roles have been filled by Joe Porter and Aaron Sands.
